TeamSite 6.1 Custom Menu CGI

Migrating from 5.5.2 to 6.1 on Windows... We have old custom menu items in CGI perl. One of the scripts (mod_files.ipl) simply modifies the dates on selected files to make them appear modified. In the 5.5.2 environment, the files will appear modified by the current log in user. However, in 6.1, the files appear modified by user "SYSTEM". Here is how I added the custom menu in ui_custom.xml: <link id=... url="/../iw-bin/mod_files.ipl"/>.

What needs to be done differently?

Try running it via iw_cgi_wrapper.cgi - using your existing url as an example:
../iw-bin/iw_cgi_wrapper.cgi/mod_files.ipl
see if that helps resolve the issue.
