How can i remove 'submit-direct' from file menu in a branch.

I don't believe there is a way of disabling it for a specific branch. Maybe you can on 6.1 (not sure) but it is not possible on 5x.
One option could be to remove the Submit Direct altogether and add a custom menu item that will only run if you are in a specific branch.

There is no Submit Direct in 6.x - it went away (intentionally).
Removing it completely via iw.cfg and adding a custom menu item that only works for certain branches (the code for determining which branch has to be *within* the custom menu CGI code - the item will always be available for selection though) is the only way to do this in pre-6.x versions.
Custom menu items [in 5.x] are only tunable (for whether or not to appear) based on role.
