Worksite security and PII

I have a WorkSite implementation that we are expanding to store a variety of PDF documents that contain PII (Personal Identifiable Information). Due to a variety of legislative issues, I need to make certain that this data is secure. How have other people solved this problem? Are you using certificates? I would like to encrypt the documents if at all possible. Any thoughts would be very appreciated!
