IWDELTRACKER does not keep all Primary Keys

I recently uncovered the following problem with DataDeploy and am hoping to get some help around it.

I have a DB schema with several groups. The first (root) group has three parts to the primary key. Subsequent groups have 5 parts to their primary key, getting three of them from the root group. When I deploy, only the root group's three keys are kept in the IWDELTRACKER table. This is a huge problem because data is being overwritten in the child tables due to the fact that the keys are not be handled correctly.

Is there any detailed information about how IWDELTRACKER picks its keys to record?

Are there any workarounds/suggestions on how to force IWDELTRACKER to track my 5-part key instead of just the 3-part key?

I am using OD 6.0.2 with Teamsite 6.5
