Customizing alert box on instantiator form

Is it possible to show our own alert box on a workflow instantiator form? Here is the problem that i'm facing:

In one of my workflow, I've a set of checkboxes on the instantiator form for different required parameters for workflow. For one of the checkboxes, if it is selected I want to check some property of attached file and display an alert message. The alert message should pop-up when the user clicks 'Run Job' button.

Can anyone throw some pointers in this direction??

files are attached at different stage. who don't you write a CGI task that will follow the instantiation screen?
