I found lot of Javascripts under webtop/WDK project. Is there any documentation on how best we can use them?
Are there any resources where we can find some info on using jquery/EXTJs/prototype in WDK/Webtop applications?

AFAIK there is no documentation specific to javascript for WDK/webtop.
What functionality are you trying to achieve in webtop with javascript?
For integrating other javascript libraries into webtop, I remember once Fabian posted an article of Ajaxifying documentum attributes using prototype/scriptaculous (I dont remember which library he used).
You can search in forums for Ajax and you can get the results as Fabian's post is popular
