I think you need to outline what you are looking for a little more closely. It also sounds like grounds for a bad design. But, if you must, you can have your presentation templates generate output files wherever you like.

The DCT and DCR must be in the same branch.
The PT can be in another branch - but requires that you use custom code to preview / generate files from the DCR.

You might also want to take a look at this. If it sounds like something you'd like to see, contact support and ask to have your organization's name added to it.
