How many libraries you have in your system? Actually its related to the number of libraries but exactly I don't have any idea about the ratio?

You can also check minimum h/w requirement in the WSMP Server Installation pdf.

Welcome to the world of performance tuning. It is going to be a quite involved process.

Can you please collect more details when it happens next time? I would start with the following.

WorkSite MP system configuration (topology of diff machines, web,cms,db)
Hardware configuration for each box.
Other software running on these boxes.
Network Topology
CPU/Memory/Network usage of diffrent programs on all boxes at various intervals, especially when the performance is slow.
Thread dumps of the programs (web server, cms etc) that appear to be slow in response.

Nicholas, I will be happy to help you out. Hardware/software requirements always go hand in hand with the performance requirements and load characteristics. Can you please give me an idea on following variables?

Number of users in the system
Number of concurrent users (peak and average)
Average think time (sleep time between requests)
Response time requirements (average page response time, 90 percentile response time max etc).
Hardware options (vertical/horizontal scalablity options, web farms with load balancers etc)
Network characteristics (LAN, WAN, Fast Ethernet, Gigabit Ethernet etc)

Right now, I am running Worksite MP with minimum H/W requirement suggested in installation guide. That's why I asked as best practice not as my problem.
