Hi ... is it possible to customise the following elements of user task forms in workflow? Specifically, renaming the 'Complete Task' title on the comment box near the bottom of the form. Also, is it possible to launch a pop up to confirmation dialog when selecting the transition button?

I don't believe either of these items fall under the heading of officially supported customizations.
You should probably open up separate feature requests for each of these with Support - if they are important to you/your organization.

Is it possible to add a cgi task after a user click the transition button? The cgi task render a confirmation dialog, and if user confirmed, tran to next task, otherwise back to prev task.

Since the workflow is built at instantiation, no it is not possible to add a task after the instantiation process. But you could build in the tasks at design time and transition appropriately.
