File system Problems in Teamsite 6.5

Environment:
win2003 server
Teamsite 6.5

History: We just upgraded from 6.1 to 6.5 . I have an Epic XML editor application that accesses the workarea through the windows the file system. What the Epic XML editor application does is edit a file by creating a temp file and then after changes have been recreated the original file and removes the temporary file.

It worked great with 6.1 but with 6.5 The Epic editor is deleting the original file instead of updating it.. The error that we get is that "the temporary fil e was not found on the file system"
What has changed in the file system end from 6.1 to 6.5 that is giving this error?
Has windows file system security been changed at all between the 2?

scenerio:
While editing a file through epic - on teamsite end i can see a temporary file created eg: #a087967.xml then when i save the file through epic I see another temporary file creared #b087967.xml and then the original file that i am editing - book.xml is deleted in the file system.

well the solution seems to be a fresh install than a upgrade on our particular environment
