We installed SP2 over a TS6.5 SP1 system without deinstalling something.
Installation sequence was:
- TeamSite 6.5.0 Search 1.0 SP2
- TeamSite 6.5.0 SP2
- TeamSite 6.5.0 SP2 Patch 1623 (I think, there's an newer patch now...)
For more information seee ts.650.sp2.supp.pdf.

That's an Interwoven PDF - which should only be retrieved from the Interwoven Support site. If you do not have access to the Support site - there should be someone in your organization who does - and you should ask them to get it for you.

We had some installation issues between TeamSite 6.5, SP2 and Windows 2003 SP1. Basically, if you have Windows SP1 installed, the TS SP2 install will fail. The problem got worse when we were unable to automatically uninstall the TS SP2.
After going back and forth with support, we had to uninstall Windows SP1, install, TS SP2, and then reinstall Windows SP1. I would check with support before trying to install TS SP2. Hopefully they fixed this issue, but in case they didn't, be prepared.

I've had this problem many times myself and I don't think it to be an Interwoven failure, rather a Microsoft failure. Windows 2003 SP1 basically blocks the install from placing certain install files where they belong because "they might be malicious". So, yes, uninstalling SP1 and then proceeding with the TS installation will work.
My favorite was when I was installing the 2003 OS itself and one of the steps is to check for "malicious software". After some time, the Windows installation program came back and asked me if I wanted to remove what appeared to it to be malicious software. The software in question was itself, Microsoft Windows 2003 Advanced Server.
I also consider Win2003 to be malicious software but it's nice to hear Microsoft admitting it for once.

Could this be because of Anti Virus Pacakage scanning the Y: dirve?
I have encountered the similar issue some time last year while being on TeamSite 6.0x, Windows 2003 Platform. When we disabled the Norton Anti Virus package to scan Y: drive it worked fine. Both the Y:\ drive access and the access from the UI (preview).
Please refer to KB article 1667. Recommendation is not scan Y:\ drive and instead to scan only the iw-store as Y:\ drive is just the virtual mount.

SP2 for TeamSite 6.5 is needed, if you have a Windows2003 SP1 box!!!
We installed TS in the following order and (nearly) eveything went fine:
- Windows with SP1
- TeamSite + Search incl. ServicePacks as described by stefanmaier

My problem was solved when I disabled the Antivirus programming from scanning the Y:\
