Does the workflow needs input from the user before starting the job?
If you have job specification file then you can start the workflow from java program using System("iwjobc job_spec.xml");

Assuming you have SP2 installed for TeamSite 6.5, this can be achieved using the CSSDK CSWorkflowEngine createWorkflow method built from a job specification XML string. It is fairly easy to do this.
Hope that gets you in the right direction.

Right.. Its Quite simple. U shud have CSSDK client installed.
Usage is
CSWorkflowEngine eng = csClient.getWorkflowEngine();
CSWorkflow csWorkflow = eng.createWorkflow(xmlSpec);
where xmlSpec is the String format of Job description file.
This will activate the workflow in Teamsite.
