Comparison UTF-16

We have just converted our site to UTF-16. The comparison feature of TeamSite (tab, source) is unable to handle the comparison. Is there a way I change the comparison feature (tab, source) to use UTF-16 little endian.

I don't think so. There is really no API or interface to customize the encoding of that component. I think you're only course of action is to file a feature request with Interwoven Support.

Just in case somebody else stumbles upon that...There is actually a configuration to control SourceDiff/Merge Encoding.
In 6.5 it's documented here: TeamSite® AdministrationGuide Release 6.5, Appendix C, Source Differencing and Merging and file_encoding.cfg
