Would these folders be generated in an existing Collaborative WorkSpace or in a new one? There is a command line utility for creating WorkSpaces, projects and folders based on a template. It is possible this could be used to automate your process as desired, but not if the intent is to automate folder creation in existing WorkSpaces.
