Urgent!! Full Text Search stopped working for new documents post Worksite B9 upgrade

We are seeing the behavior that ever since we upgraded from Worksite MP 4.1 sp1 to Hotfix B9, the new documents are not getting retrieved if we do a full text search. We have done the full re-indexing after deleting all the previous indexes.
The meta-data search results however are coming fine. The previous documents indexed before Hotfix B9 are also getting returned with full text search.
Could you let us know if there is any setting within Hotfix B9 to turn on the full text indexing? Are we missing something with the upgrade? Is it an environment issue? Are we reaching some threshold limit or is the default index sizing not proper for us?
We have around 20000 documents which are indexed. There is no error coming in the indexer logs. But the search results are not showing up, have also confirmed this using the indexer browser.
Ay tips on troubleshooting lucene behavior will be helpful.
