Old versions being deleted on Submit

I searched devnet, but haven't found anything on this.
I've also opened a ticket with Support, but I'm curious if anyone else has run into this.
The issue:
In some branches, but not others, when you change a file, and then submit it, the old versions are deleted. For example, I go out and touch a file in some branch/workarea. That creates version 4+. I then submit that file. Version 5 is created. At this point I haven't published a new edition, but it doesn't matter. If I go back to that file, whether it is in a previous edition, STAGING, or in the workarea, click Properties, then click Versions, only the latest version (version 5 in our example) is listed. All previous versions, 1-4, are gone. If I go into an earlier edition (from say 3 years ago), the new version of the file is listed, not the version that was present when the edition was originally created.
I've recreated this on our production server (TeamSite 6.1) and our test box (same store, but upgraded to TeamSite 6.5 SP2). Again, this only happens in some branches, but not all.
Ideas?
