Sites do not respond after Deployment - Caching

We are facing a production issue:
Current Env:
Windows 2003 Server
TeamSite 6.5.0 and LiveSite 2.2.1
Tomcat 5.0 and OpenDeploy 6.1.0.0.0
Around 10000 Pages (40 sites)
When we deploy a page the deployment is successful. But after that all our sites become inaccesible for 2-3 minutes.
Our observations:
After Deployment, there is a cache file in the 'sites' folder and takes about 2-3 minutes to get deleted. During this period, the sites are very slow or do not respond without giving any error.
As soon as the cache file disappears, the site is back up.
Our interpretation:
We feel this cache file is cached by Tomcat and also Tomcat takes the same amount of time at startup as well.
Any help is appreciated.

So we are talking about the target web-servers, right?
And they are applications server too (Tomcat).
Do you have static html, jsp's, servlets? How many servers do you have?
