Deploying filelist to a different directory structure than that of the teamsite

I need to know if there is a mechanism for deploying teamsite filelist to a target server with a different directory structure than teamsite. For instance we have the following directory structure on teamsite:

../main/templatedata/abc/xyz/xml/file1.xml

and we need to deploy this file to the following directory on the target server:

/Web-Server-Root/mydirectory/file1.xml

I know that by default it would deploy to:

/Web-Server-Root/templatedata/abc/xyz/xml/file1.xml

Is there anyway to overcome this limitation?

Yes you can, all you need to do is play with your configuration files, I mean you deployment configuration files, if your area path is "templatedata/.................xml" and you have "file1/xml" in you filelist.txt and you target allowed directoryis "/Webserver-root/mydirectory" where else would file go......? To the place you want. So your scenarios is very much possible, just play with your configurations, all of it is in your hand.
