Hi,
I have 2 websites, the 1st running on BEA WebLogic and the other on SAP NetWeaver.
Is it possible to configure one instance to work with both?
I will need to use existing TagLib my team has developed previously (inside the templates).

Your question is too generic to provide any meaningful insight. Everything is possible if you have enough resources, especially time.

What do you mean by "to work with..."? TeamSite does not "work with" (for example) BEA or WAS Application Servers.
Typical implementation generates and deploys certain Application components like markup Files, Property Files, DB Content and so on.
From TS prospective App Servers are usually passive receivers. It is a rear case where Application Server API is developed to actively
communicate to TeamSite Server(s), request Deployments and so on.

So:
1. Can you do it (whatever "it" is) for BEA only? For SAP only?
2. How intertwined are these two? What does CMS care?
3. Are you starting each (sub)project from scratch?
4. What do you already have (like your Tag Library)? How can it be leveraged?

What you are trying to do can be as simple as having two PTs (BEA/SAP) and couple workflows to generate/Deploy
related Server components from shared DCRs. Or it can be as complex as full-blown CMS system for two tightly
integrated Net Applications running on totally different platforms. (If you ever implemented CMS for single
Web Application you know that this undertaking is far from trivial. For two integrated apps your difficulties will
increase way more than 2 times)
