SitePub & HTML generation

Is there a configuration that can be changed that generates SitePub pages as HTML with relative URL references in the markup vs. referencing from the root of the workarea? Currently if I'm referencing a JS file in my HTML, it will have "/html/mysite/js/myjavascript.js" in the markup and I need it to be "js/myjavascript.js". I'm sure I could accomplish this with some custom coding in a external/deployment task, but I wanted to see if there's another way to do this.
