What are the best practices to be followed while defining taxonomies specific to a site/branch?

This is a really broad question - in essence what is content architecture.
It relates to what the business goals of the site are and how the metadata will be consumed (e.g. presentation logic, author search, site search, SEO, syndication, ...).
My hot buttons are:
- don't create metadata for it's own sake - identify what the expected uses for the metadata will be and define the semantics tightly.
- separate different dimensions into their own facets (e.g. use separate taxonomies for "content-type" and "topic" rather than combining them)
- don't confuse navigation structure with taxonomy. You can map between them, but they are not usually 1-1.
- avoid bushy taxonomies. limit to average 5-9 categories per level.
