Is there any way to get the container size programatically for all the containers under given root container? Please provide me the pointers.

Do you mean the no of items present in the container,if Yes the you need to write a for loop in such a manner

var mainContainerLength=IWDatacapture.getItem("").getChildren().length;

for(var i=1; i<=mainContainerLength; i++)
 {
    // Checking Secondary Container
    var secondaryContainerLength=IWDatacapture.getItem("").getChildren().length;

  if(secondaryContainerLength > 0)
  {
   for(var j=1; j<=secondaryContainerLength; j++)
   {

   . . . . . . 
                        . . . . . .
                        . . . . . .
   }
  }
}

In this way you can get container size.
