You can play around with the CSS associated with the Edit DCR window - however it's an all-or-nothing kind of change - you cannot have one container with a red background and another container with a blue background.

Obtain (from Support site if you don't already have it) the Content Services User Customization Guide - and read it for more details.

In fact I had the idea to have different background colors for different containers to visually distinguish the 3 containers I created.

If you do a View Source of the Edit DCR window you should be able to see the HTML layout of the form - as such you should be able to determine if one container has a different class or id from another container -- I believe the answer is "no" - if you find that there is a difference (maybe an 'or' container uses a different class or id from an 'and' container?, etc.) then you can utilize that for your CSS.

But for sure, my containers have different names and ids.

Do you know which file in which I could add CSS for these ids?

You would not need a build for this one though you will need to know DIV ids for containers....You can apply the CSS from templating.cfg itself.. read the Forms Publisher Guide

If you want to over-ride the OOTB CSS styles via the custom.css then you need to do a build. You could also do it the way you suggested by directly including the relevant CSS in the templating.cfg -- unlike the other option this has to be done on DCT-by-DCT (not global) basis.
