You need to be a bit more verbose about where / how you want to use Java instead of Perl for a workflow.

The short answer is "yes" - but if you want clear examples of "how" you need to provide more information regarding "what".

Based on that - although you could use java you're better off using Perl because WFTs are Perl-based and you'd only be adding more overhead to the process by having Perl fork another shell process to run a java process (essentially through system(), exec(), or qx() directives)
