I just updated my Google Analytics for each template.

is there a way to regenerate all pages at one time, instead of having to do them folder by folder?

Out-of-the-box: No.
Create a custom script to traverse the folders and perform the page generation: Yes.

The other thing you *may* be able to do is search for generated pages (*.html or has a specific Extended Attribute), select all (50 at a time) and click regenerate.

I typically use a script.

In case you haven't already done this: Ideally, the Google Analytics (and other common code) should be in separate "include" files, so you don't haveto regenerate/publish a bunch of pages.
