Multi Folder Documents

Document being duplicated and sitting in multiple folder locations. This is not a shortcut to a document but a duplication (ie same doc number). This means if you delete any instance of the document (the original or the duolicate) then all instances will be deleted. How do I identify which document is the original to try and rectify this issue?
