Is there a way to disable the autoclean feature in visualformat.cfg completely?

No, Ektron even says that this is not possible (it is needed to ensure that the WYSIWYG view is able to correctly display your html).

That being said, you can as the article says try the "minimal" method or try specifying what you want done with certain tags.

Are there specific tags that you are using that you are having problems with?
