Indexing problem on big folders

HI ,
We migrated the data from Unix to Windows and we are on TS 7.3.2.( previously data store it was on 7.2.1). Since the preview change we are having issue on indexing the files. if there is a folder( sites) that have less then 500 files the files are idexed and I can search for them. if the folder ( templatedata) has more then 4000 files( under subfolders) none of the files appear on the search , even though when I go through indexing they seem to be going through indexing.
