We are uninstalling OD base server.
Just want to know what all things to be cleared as part of database cleanup(means which DB/ tables needs to be cleared)
What version?
What platform / OS?
Are you running the uninstaller or trying to do it manually?

Trying to uninstall manually(not through uninstaller) I already uninstalled base server through control panel.
You will probably need to search through the Windows Registry (regedit) to find all references to OpenDeploy and remove them - other than that you should be good.

also,
can iwodserver and iwodsnmp registeries can be deleted ?
If you created any schemas for the OD Scheduler - and you're removing OpenDeploy - then yes, you can remove those too (I'd look through the odbase.xml file to find references to such, there might be some additional configuration files too, though I cannot remember them off-hand)
If you are not planning to use OpenDeploy anymore than yes, you can remove everything associated with it.
