The iwproxy setting controls the results of iwproxy redirections / mappings to other locations to allow you to verify that someone has access to the location their being set to. (a better description is in the iw.cfg.example file)
The branch and workarea security settings control whether the GUI displays branches and/or workareas that you don't have access to.
If you have the security settings disabled - then you'll see [N/A] next to [sub]branches and workareas that you don't have access to naviagate into.
If you have them enabled - then you won't see those [sub] branches or workareas displayed at all.
(Note: I just filed bug 40430 on the fact that the iwproxy_access_control_enabled is not documented in the Admin manual - so don't go looking for it there...)
