I have run into a situation where I would like to merge a file in a workarea with staging. There is no conflict between the file in my workarea (which I imported) so I cannot get the merge tool to display when I do a compare.
Is there any way I can use the merge tool with two files that are not in conflict?

What version of TeamSite, what platform?
I recently worked on an engagement where I needed to use the merge tool in a cgitask as part of a workflow process. It took the help of some of our engineers to help me get it to work. It wasn't intended as a API, and it is possible that the method I used *might* fail to work in a future release.
I am hesitant, however, to provide the code because (a) the above non-officially-supported implementation, (b) the implementation though documented, was documented for the specific use-case and thus may require significantly more time than I have available to try and explain the parts of it that I understand, and (c) the work done took quite an effort of billable consulting time and I'm not sure I feel right turning that over completely for free at this time.
That may seem kind of selfish or petty, but that's the way I feel right now. If it were a published API - I wouldn't have nearly the hesitation.
For that reason, I strongly recommend you contact Support to register an official Feature Request. Based upon the results of the feature request processing - I may feel more inclined to share the code.
I will tell you this much though, it involved the use of IWHOME/httpd/iw-bin/iwmerge.cgi and a fair number of passed-through hidden form fields for specifying the various parameters (by my count, about 9). If you manage to reverse-engineer your way through it then you will have done a fair amount of billable work - but you will also know that it is completely unofficially supported code.
Once again, I'm sorry if this seems contrary to the ways of the forums - but I'd rather respond with what I know than have the post go completely unanswered.
