Missing files - inconsistent file summary

Hi,
I'm hoping that someone will be able to point me in the right direction for troubleshooting a problem I'm experiencing on a customers site at the moment.
The server is running TeamSite 5.5.2 (Sp1) on Windows 2000 Server and what I'm seeing is a difference between the reported files in certain folders via the web interface and the actual number of files as seen on the Y: drive.
So for example I have a folder in a workarea which lists 4 files/ 4 directories, but when seen via the y: drive there are only 2 files listed with 4 directories.
I don't think it's a explorer viewing problem - the files that should be there are not hidden system like files, they are in certain circumstances datacapture.cfg files. And I have the rights to view the contents of the folder so I that doesn't seem likely.
Where are the other two files?
I've run iwfsck and there are no reported problems and I'm now looking for advice on where to go next in my problem resolving effort.

Is this happening in multiple workareas, or just one? How about in staging areas?

The problem is seen in more than one workarea, but there's only one branch to worry about at this site...

(1) is the browser that you are running TeamSite [client] in, caching?
(2) How about a 3rd perspective - bring up a DOS prompt on the server, navigate to the directory in question and do a 'dir' command - to see if the contents agree with what you see in TeamSite, with what you see in Windows Explorer, or yet another different set of contents.

I don't think it's the browser caching - these inconsistencies are seen from multiple client machines and through reboots of the server etc.
DOS dir listing agrees with Explorer - files aren't there.
Please don't let me put you off - keep the ideas coming.

It is possible to have files marked as hidden without their being actual system files - from one of the places where you can replicate this discrepency can you try enabling the viewing of hidden files in the Windows Explorer and see if any of the "missing" files turn up?
It's rather difficult trying to diagnose something like this without sitting in front of a machine where the problem is happening....
