I want to create a custom webtop application that does not have any right mouse funtionally. Is there an xml file I can customize or and action I can replace?

You have to make changes in javascript file. If you are looking to disable right click in say browsertree then you have to add handler for context menu and perform necessary action .
For ex : To disable rightclick in browsertree
In browsertree.js

}
