Permissions based on branch/workarea/subfolders

Hi,
This one is related to using the Teamsite branch and workarea permissions versus applying permissions on the folders that are part of a workara(combination of branch/workarea and folders permissions).
TeamSite Server information:
Teamsite 5.5.2 will be moving to 6.1 in the near future.
OS Solaris
This new client of mine is more into having substantial amount of branches/sub branches and workareas. They want to limit users to access content with workareas instead of folders under the workarea. By this I think there will be a branch/workarea for each Primary/Secondary Navigation on the website.
Most of my previous projects we have tried to limit the number of branches and workareas and have heavily used permissions on sub folders to limit the access to the users.
the points that I considered for having permissions for sub folders are:
1) Linking of content within the workarea without any code.
2) No duplication of Teamplates for each branch.
3) No duplication of folder structure.
4) Most of the time we did avoid having integration branch. At the same time where ever we used the design was not that complicated for integration.
5) Not having so many branches/sub branches and workareas to handle.
6) Integration with application Server/Portal Server so that OD is more simple to use to transfer the content.
Please do share your experience on this as how you have manage the permissions. Is it combination of branch/workare/subfolders or more of branch/workareas and what are your views on each...
