Is there a way to include notes on a fax cover sheet when using FaxOptions in JobSubmit?
FaxOptions has the ability to specify some values directly, such as FaxOptions.CoversheetTo, Subject etc
Is there an option to define NOTES like this?

Yes, sorry for the delay in responding.
Because you are set up as a fax2mail account, your cover sheet processing assumes that the notes are taken from the inbound email message. In such an email job, the notes are placed into the job as a document with a treatment of "body", and all actual payload is specified with a treatment of "attachment".
Attached is a simple sample XML that shows how you can put the notes in as the "body".
