JavaScript inside Appearance HTML

As soon as any tag gets into Appearance template code the page seems to either have broken links (workspace etc.. that area) or the page dosent display at all. Is JavaScript not supported in Appearance HTML, and if this is the case is there a solution that wil allow me to use it within an appearance (Appearances XML?)

hhhmmm, i feel certain that i have used javascript in appearances before...are you sure there's not an error in your js???
