upgrade to 3.0.0 deletes the existing sync source, how to fix

Env: LL 9.7.0.259 Win3K, Patch Feb07 After Upgrade to directory services 3.0.0, the configuration for the existing sync source was lost, After re-configuration, the sync fails to update existing users but creates new users. Your release notes mentions this but how do I fix this problem. The error in AD sync is 'This user was not created using this synchronization source'.
