Is there any way to changing permisions in Content Server to several users to one folders with 200,000 subdirectories?

Look at the add-on module Permissions Manager by Fastman Consulting: http://www.fastman.com/products/permissions-manager
That said, if you really have 200,000 subdirectories you are definitely doing it wrong.
It is general considered bad practice to assign permissions to users directly. It is better to assign permissions to groups. This way you only need to add a user to a group. Otherwise it will also loose overview of whom has access to what.
On the permissions page of a folder you can update the permissions on the sub items based on the permissions of the folder. You need to click on the icon with the lock and green arrow pointing downwards.

Certainly if you want a vastly extended toolset with respect to viewing permissions holisitcally and then applying targeted and dynamic permission changes I would encourage you to have a look at out Permissions Manager module.
